The problem with Biodiesel and older motors/fuel systems is that Biodiesel (being a solvant) cleans out all the crap in your tanks, lines etc etc. Where does it go? Straight into your fuel filter, clogging it badly. That's why it's recomended to run B50 (50%) mixed with diesel for a couple of tanks and then replace your fuel filter, then keep and eye on it (maybe might need another change) then you'll be fine.
Biodiesel (when produced correctly) is cleaner than oil based diesel so a second filter permantally fitted would not be neccessary. There are some guys in europe making systems that use straight vegitable oil and filters/mixes it all on board as you go, but that's a different thing all together.
