I don't know if you have exactly the same problem I had, but sounds extremely similar. I had no indicators on the trailer also but working car indicators. From what I could tell, there was no power (from memory) going to the "relay".
I did post here on the problem, maybe
search under my name. Was about a year ago.
Took them out and showed them around and was told they were relays indeed. However, after pulling my hair out, talking to the previous owner, original dealer, shoing toyota, noone could tell me why they were there or if any mods were made. Next stop was an auto leccy, and guess what, they were flashers, not relays. Kind of fell into place from there. No reason flashers should need to be installed twice (one up under the dash, and another near the rear lights). And also, no power from the wire going into them.
So I took them out, hardwired the indicator wires in the loom and was sweet. No probs since.
