We had a similar problem with our '03 Patrol. Dealer initially tried to reprogram it but then both remotes were replaced under warranty.
For what it's worth.

A new one is $38 from Toyota or look on Ebay for about $25 used and easy to reprogram

Not familiar with that particular one but if a remote control that has a transmitting LED on the tip (like all TV remotes) is not working and the battery is OK, do this:

Set your mobile phone to camera, aim the R/C at the camera lens and look at the screen. You will see the LED flashing if it works and not flashing if it's U/S.

Anyways, replacement one from Toyota was about $30.

The only problem was that the whole system needed resetting because it had got to the limit of supported number of remotes, and the reprogramming took the dealer quite a bit of time...

You know, disconnect battery, reconnect it after x minutes, turn the car to on, enter a code into the radio, turn the key to accessories 3 times, spin on your head, count to ten, put the key in your ear, scream blue murder and finally it was working again... oh, and $85 bless their cotton socks.
