Does the 3B diesel bolt straight up to the 4sp off the petrol version?

What year FJ is it.
I did something similer a few years ago, put a 3B into a 83 FJ 40. I do remember something about the bell housing/input shaft. I ended up using gearbox from a BJ .You will need engine chassis mounts from the BJ,and grind FJ chassis mounts off. Hint ,put gearbox & engine together with mounts on,then put into vehicle using gearbox crossmember mount to get correct location then drill holes for new mounts in chassis. Get wiring harness for the BJ also,unless you are a auto sparky. Also radiator,battery mount from BJ. Have done a few engine changes over the years,none are simply bolt in drive away. Best thing I ever did for the old girl.

Presently running 3.3ford crossflow duel, will I have to change gear box to BJ , or use adaptor plate?

petrols and 2h diesels have thesame input shaft, but the 3b is different. Bells are all different.

Diesel has bell and clutch, can source a longer input shaft. Does after market turbo perform better than the 13bt?

No, 13bt is direct injection diesel, much more efficient than 3b (indirect injection) plusTurbo.
Whatever you do to the 3b+T, the 13bt will do better with thesame mod.
