Will i harm a deepcycle battery by charging it with the
water filler caps still on

Think about it, they are on when you are driving your vehicle & receiving a much higher rate of charge than most battery chargers.

This only applied to using the ols quick chargers where the output voltage could reach
well over 15 V and there was no regulation apart from some adjustable taps to control the output.
