We (husband, myself and 2 boys) are 5 mths into our 2 yr trip and have stayed at most of the above places. We have a 25ft caravan and fitted into all of the following:

Mt Isa - we stayed at Coppercity Caravan Park in Sept 10: 185 West St
Mount Isa QLD 4825 (07) 4743 4676, http://www.coppercityriverside.com.au/
Lovely park, friendly and helpful owners, dog friendly (not us but others) Would highly recommend. Amenities very clean, en suite sites luxurious and not too $$$$. They cost what some others ask for just a powered site!

Darwin
Lee Point Tourist Park - stayed Aug 2010
Amenities clean but need a bit of TLC. Park is large, lots of sites, but mozzies and sandflies constantly - am and pm!
If you don't need to be in Darwin itself, we also stayed at Tumbling Waters Holiday Park, http://www.tumblingwatersholidaypark.com.au/, which is at Berry Springs -lovely place and definitely see the Territory Wildlife Park.
Fantastic park, pool, small, fenced, billabong with birds and fresh water crocs, the owners are fabulous and very helpful. Would also highly recommend. - Aug 2010

All caravan parks in Darwin are expensive and some charge extra for air con use, understandable as it is so hot there.

Beautiful park, lots of grassed sites (we hadn't seen grass for awhile:))
fantastic pool - good to base out of to explore Kakadu, amenities very nice and clean. Not too many places to swim in Kakadu so pool at the end of the day was welcoming.

Kununurra
We stayed at Hidden Valley Tourist Park, http://www.hiddenvalleytouristpark.com/
Very nice park, clean amenities, lots of backpackers though, so ask for a site away from the camp kitchen (lots get up at 5am to cook brekky:( and not so quiet) - July-Aug 2010 Otherwise good park.

We also stayed at Kimberleyland Holiday Park 2 years ago.

Eighty Mile Beach
We lived in the Pilbara for 5 years and this was one of our favourite places to go to for a holiday! We loved the fact that there is nothing there but beach, fishing, shells, peace and quiet and great people.
There is only a caravan park at 80 Mile, (ie not a town) but it has a small shop and you can get take away food stuffs (pizzas, fish 'n' chips, etc) and they bake fresh rolls daily - very yummy! Amenity blocks are clean too.

They were hit incredibly hard by cyclone Laurence last year but all reports have it up and running again. Bit of advice - They don't take bookings and if you are after a powered site you should aim to get in early in the day. Quite often you may need to stay on an unpowered site for a night then can usually pull onto a powered one the following morning (usually in busy season).

Derby
Haven't stayed in Derby as we did the Gibb River Rd and stayed in Fitzroy Crossing instead. Excellent caravan park there too! We left our van there for 3 weeks and tented it on the Gibb. http://www.fitzroyriverlodge.com.au/

We were at 80mile beach a few weeks ago and was so disappointed as it has changed somewhat since the last time we were there a couple of years ago. There is no take away anymore, they have one night where you can get pizza, the park itself isn't as neat and tidy as previously, we loved 80 mile beach, that is why we went there again but don't think we will go again. Just our opinion.

We've just done that route and we chose to stay at Top Tourist Parks and Big 4 Parks b/c of the 10% member discounts and the NEED for electricity to run the airconditioner (at no extra charge).

Mt Isa - Top Tourist Park - Sunset (exceptionally nice owners!!! lovely smelling flowering trees, clean amenities, pool a bit ordinary)
Darwin - Big 4 Howard Springs - we heard they were the only park that didnt have midgees and sand flies - tho the mozzie plague had it and we got bit!! Nice owners, clean amentities, nice pools!)
Jabiru - Kakadu Lodge & Caravan Park - well set up and great pool, ok amenties, nice staff. (tho I would say Kakadu should be named Kakadont - as all roads and walks only take in 1% of the park and the $50 national park entry fee gives you pretty much nothing! - You will experience more Kakadu buying a Steve Parish or Peter Lik photo book)
Katherine - Big 4 Low Level - good amenties, parkland, ok pool but would be nice if they put the lights on at night.
Kununarra - Big 4 Ivanhoe - it got 5 star rating tho I have absolutely no idea how...very nice amentities, nice pool, staff need to improve customer service tho. We overheard at the visitors centre that the other Big 4 Discovery on Lake Kununurra charged $140 for 2 nights powered site which had the tourists steaming mad (surely they were charged the wrong price).
Derby - sorry didnt go there
80 Mile Beach - only one park in the locality 80 Mile Beach Caravan Park - nice staff, amenities and recovering well from the cyclone (check out the photos in reception/shop).

We got 35-42C temperatures every day in these towns, so the airconditioner got a real workout. Most nights we slept with the air con on all night long, so a caravan park that did not charge extra for power was high on the list.

All parks were expensive (I guess its the electricity cost & remote factor) except for Mt Isa, who very nicely chose not to charge us for the kids.

Keep in mind, in these hot towns, shade factor/green grass will be more important to you than clean amenities.
